Arduino Upgrade

I have Arduino software and the Reef Angel version both installed. Can I upgrade the regular Arduino stuff without affecting the Reef Angel version?

I'm assuming your other Arduino IDE is just a folder you unpacked somewhere in your hard drive, right?
You should be fine. Those folders are pretty much self contained.
They will share the same preferences.txt file, so if you change settings on one IDE, the other will pick it up too. for example changing boards or serial port.
