I have a few q's
- Is there a way to get the code that is on my controller? or should I save it in my computer and use that when I make modifications?
- When you make modifications do you need to open the entire code an add modifications? I'm confused about this because right now Im trying to configure my wifi and it says to open the wifi example code and uploaded, so it looks like I'm only uploading that part.

No, there is no way to pull code from head unit.
Save the code in your computer and modify it as needed.
Everytime you upload a code, it will overwrite the previous one. So, when you upload the wifi example, it overwrites whatever you had before. Then, when you upload another code, it will overwrite the wifi example and so on.
