After getting a weekend to sit and babysit playing with the on demand ATO setup we talked about a while ago I noticed that it doesn't seem to be on demand.

I changed the max activations per hour to 0 as you suggested to turn off the safety and just run it purely on demand which seemed to work fine. After a few days though I came home and noticed it somehow had the ATO timeout triggered. With no max activations limit shouldn't it have just kept pumping?

No, the timeout is still there no matter what.
The limitation was on the number of hours it can activate during X number of hours.
If you set to X, it will only allow it to run once for X hour. If you set to 0, it will allow it to run as many times as necessary, but still following the timeout.

Then why does it stop when the ATO sensor still has it flagged for turning on the pump? The timeout seems to still be getting flagged with the red led and it picks up again as soon as I go manually clear it out.

It will always flags and disables the pump if the pump stays on for more than the timeout period.
That's a safety feature.
If you don't want to have timeout at all, we can do that too.
