What Relays are marked for the StandardLight and MHLights? Is it the Bomba1 and Bomba2 relays?

If the screen turns on & off repeatedly, that sounds like the internal memory is blank. I would suggest reloading the InternalMemory PDE file and then reloading your standard PDE file. After that, Roberto will probably have to make some suggestions.

Wavemaker pumps should also be moved to port 5 and 6.
These ports have internal components to minimize the spike generated by the constant on/off.
If you use them in different ports, you could experience issues like you are describing.

When you connect the controller to the PC, the controller will reset itself like you described. The controller will also reset itself when you upload a PDE file as well.

If you unplug all the probes and everything from the relay box, does it still behave the same way?
When the screen goes blank, is the green power LED still on?
If you move the joystick when the screen is blank, does it do anything?

I've heard you have to use an active USB extension or it is too long and it doesn't communicate well with the cable.

It looks to me that your MH schedule is turn on at 11am and turn off at 11am, which means it would never turn on.

I'm not so sure why you don't have the AM/PM on your screen.
Can you post your internal memory PDE?
I can correct it manually.

There may be a problem with the AM/PM not displaying properly when using a language other than english. I think I'll have to look into that more.

If I understood correctly, the controller works just fine when it was in your desk, but it's giving issues when you moved it back to the tank, is it correct?
Try moving the head unit away from any MH ballast or power cable.
