Is there a point where a user stops using RA-Gen? Is seems to me that once we start inserting custom snippets of code into our sketches we can no longer use the RA Gen. Is this correct?

Pretty much.
The RAGen will only give you a base skeleton.
If you start adding stuff to your code, you no longer need to use RAGen.
